Cookies don't get cleared when Torbutton addon is enabled

I'm using FF 3.5.4 and have the Torbutton addon enabled on my installation. Usually, the Torbutton itself is disabled.

Whenever I clear cookies in FF while Torbutton is disabled (but addon itself is enabled), FF seems to have cleared all cookies. If I go to the individually remove cookies panel, it's empty. However, as soon as I restart FF, all the previous cookies magically appear there again. I have been able to fix the issue by:

  1. Deleting cookies* files in the FF profile.
  2. Disabling the Torbutton addon altogether.
