Upgraded to TorBrowser 3.6.1 Mac OS today. A few weeks since last update.
All bookmarks added since last upgrade have not been stored in the browser. Bookmarks added today (after update) have been stored.

upgrade from Tor 3.6.6 to 4.0 on Windows 8.1 (64bit platform) into existing directory also successfully removed all my bookmarks :(
Correction: after a 2nd restart of Tor the bookmarks are back (note: PC was not restarted since the upgrade)
That is strange. From the TB 4.0 announcement:
This release also features an in-browser updater, and a completely reorganized
bundle directory structure to make this updater possible. This means that simply
extracting a 4.0 Tor Browser over a 3.6.6 Tor Browser will not work.
So you should not upgrade from 3.6.6 to 4.0 by extracting into the existing 3.6.6 directory. To preserve bookmarks, you should export them (as JSON or HTML, from Bookmarks|Show All Bookmarks) and then re-import into 4.0. The good news is that we hope to preserve the directory layout for the foreseeable future, and now provide an in-browser updater that will preserve settings, bookmarks, etc.
